Good news; Having meshes with multiple materials is now easy (Godot 2.1 alpha)

Meaning that you can now make use of multiple material indices for Godot's built-in fixed and shader material types (see the right side of the image attached).
Godot_multimat.jpgimage hosting free

This means.

[li] - Godot is now a bit more equal to Unity and Unreal when it comes to mesh importing[/li]
[li] - Making a library for the purpose of a 3D tileset is now a bit easier[/li]
[li] - Re-imports should become easier to manage due to less objects needed for varied levels[/li]
[li] - Lowers the chance of precision issues in the geometry due to a multi-mesh setup[/li]

This happened to be one of the few things from the BGE that I missed seeing in Godot, and I can say that having something like this is a big deal for 3D game makers (thanks to the developers) :)
